Digging Into WordPress is arguably the best WordPress available today. The book includes over 450 pages and explains how to develop your sites design, make it secure and optimise it. The book is suitable for both beginners and experienced programmers.

I recently purchased the PDF version of the book myself and have been incredibly impressed by how useful the book is and how easy it is to follow.
